MemberAccording to one of odeko’s lore posts, the story takes place years after the dark matter crisis, which involved dark types from what I heard. I never played PSMD, so correct me if I’m wrong, but then again that could be the reason.

MemberDark Matter was the basically the negativity within all the Pokémon in the world combined into one singular force that tried to end the world by ripping the Tree of Life out of the ground and sending the Planet into the Sun. 5 Pokémon were being controlled by Dark Matter but 3 of them were Psyichic types. Only 2 were Dark Types one of which was Yveltal.
There's also a post game of the Pokémon controlled by Dark Matter trying to make up for what they've done to the player and everyone else
I don't think the hate on Dark Types has anything to do with this taking place after PSMD. I think this is Racism for the sake of Racism and will probably be expanded on and Explored later

MemberThe Dark Matter Crisis involved a being - Dark Matter - formed from the collective negativity of all pokemon trying to turn all pokemon to stone. To do this, it mind controlled a number of pokemon as puppets, the most prevalent of those being Yvetal and a Nuzleaf, both prominent Dark types. It also possessed a number of Beheeyem, so there may well also be a stigma against pokemon that are aliens or have a relationship with space. It could also be that having a Dark Type Legendary took all of the brunt of people's anger on the Dark types and they got off scott free.
